I’ve experienced an issue with my driver side window a few times where the window bounces back down just a few inches (not all the way down) after pressing the button to raise it. The few times this has happened, the truck was parked and had auto shut off the motor to conserve fuel. I had read somewhere that this could be a sign of a battery issue. Has anyone else experienced this and should I be concerned about the battery?

While reading the manual I found this.

WINDOW BOUNCE-BACK
What Is Window Bounce-Back

The window stops and reverses if it detects an obstruction when closing.

Overriding Window Bounce-Back
1. Close the window until it reaches the point of resistance and let it reverse.
2. Lift the window control switch within two seconds to override bounce-back and close the window. Bounce-back is now disabled and you can close the window manually.

Nothing in the manual, or on youtube has fixed my driver side window bounce back. Dealer hooked up to it and did a factory reset, which was good for 2 days.

Sounds like the pinch protection feature. Have you followed the reset/learn feature mentioned above? From others that posted similar problems in the past, it has fixed it, though you need to follow the instructions exactly.
