Sort of like which direction does toilet paper unroll on the roller. You decide, as long as it works. My installer called to say he talked with Bilstein's rep and they recommend boot with drain holes down, logo up, due to piston action but people have run them the opposite. So he will flip them if I want.
Drain holes?

I also mount rears with piston rod up. More protected up out of the way.

Rocks and debris off road are less likely to nick or otherwise damage the rod. I have shock bodies dented, scratched, etc when mounted down. A nice sized mark/nick on that rod will effect the seal.

Never had an issue with any rear shock mounted this way.

So, the installer flipped them. Boot up or down, they ride great.
